Description
Some/all Zpts from last Read MID Zpt command are outside the 2D grid. This will only occur if the number of rows and/or columns in model has changed from when zpt layer was created. For example by changing the grid dimensions with the .tgc command:

When using row and column data (Read RowCol Zpts == ), the GIS information isn't used by TUFLOW, the location of Zpt is determined from the TUFLOW row and column reference of the cell. This makes processing Zpts much much faster. However, if the grid dimensions have changed, it is an indication the the model has been significantly altered. If the dimensions have changed because the cell size and/or origin command have also been changed, it may be necessary to re-create and re-inspect Zpts.
Suggestions
Check that Zpts are in the correct, an easy way to do this is to import 2d_zpt check file and interpolate a DEM from it.
