With "Quadtree Mesh Processing Method == Memory Efficient", TUFLOW treats each GIS polygon in the 2d_qnl layer as a separate domain.

Suggestions
Change to "Quadtree Mesh Processing Method == FAST" or merge some of the nesting polygons.
